It took me a while to setup and get everything in order to burn my 2nd and 5th pentacles of Mercury candles. By the time I was done, the clock was 12:01am. Will this be a problem since I didn’t dismiss until what was then considered the next day, which falls under a different planetary day? I did this on Wednesday night for Mercury.

You're fine. The midnight rule for it becoming a new day is fairly new and applies to how we tell time nowadays. But, as far back as biblical times, it wasn't considered the new day until sunrise. That applies also when using planetary magic.
If you haven't already downloaded a planetary hours app, they're very helpful. I have an Android and the app I use is called "Planetary Times."
